I've haven't done that many domains but I have done 4-5 at a time. What you do is login to each site and queue up each file for each site (you can queue up files for multiple sites). When you are done, right click on the transfer queue and save it as a template for later in case you want to edit it....

In the scheduler there is an option to log your session to a file. In the scheduler, click on the scheduled task you want to log. you can copy site profiles into the registry but it's easier to go into the site manager (on a machine or log in with a user that doesn't have any site profiles), create new site profiles that you want to use, and export them to a file.
