SFTP with SSH Tectia Client 6.1.4

My customer is using the SSH Tectia Client 6.1.4 and certificate access.
We have a virtual directory with subdirectories of /in and /out.
Client is running a LIST /in and not getting a return of any files (there are many). They are also trying a LIST /in/.
They are successfully uploading to the /out subdirectory.
The permissions are assigned to the parent and Inherit Rules are checked:
RWAD-LCRI
This was working with their OPENSSH client and a ID/password login.
Any help resolving a.s.a.p. would be helpful. The customer is the US Department of Defense.
I was using the 294 build, now I have the latest 349 build. Same problem with both.
